Default mishaped tire? bead not sitting correctly?

My rear wheel just came back from the shop, she's all trued. Now, after putting the tire back on (ugh that's a ton of work with the thick tires i have. my thumbs are screaming out in pain), it either refuses to sit, or is horribly deformed. is there any way a tire sitting by itself, off the wheel and without a tube, can become deformed over winter?
Or maybe it is just stubborn. Are there some tips to getting a tire to sit right? I've never had this problem before and I've changed countless tires.
Please help, I am quite stressed out.

Tyres deform continuously in use that is how they work. Iv'e not seen one deform so much that it became unusable,this does not mean it cant happen it just means i've not seen it. Does the tyre inflate? If it inflates does the air pressure force it back into shape or something like it? If it does then use it a while (gently!) and see if it recovers its shape. The rear I fitted before setting out on a four day ride looked skewed to me off the rim and stayed a bit that way on the rim but a days riding later you couldn't tell. Or if in doubt replace it.

ah, so i am doing the right thing!
I inflated it right after i made this topic, in hopes that it would reshape. it has a little bit so far. hopefully after some light use like you suggested it will go back to it's normal shape

I took a tire off my bike and it was severely deformed. The metal wire going through the bead bent in every direct. It was a back up tire though. I really should get some tire irons though. Taking tire off with the old screwdriver don't help them any.
